LImited entry Reconcilation

Problem : we want to reconcile by advance partner and ref wise , and everything is smooth but we have more then 300k entries to reconcile and when start the mass reconcile but after 4-5 hours server is getting our reloaded although our server quite expensive we have 1 TB ram still facing the issue

Sol. : It might be easy if we have the feature where we can just enter any amount of entries and we can just reconcile only those entries on FIFO bases so it will be easy .

Please consider this and if possible please reply
